Not only was she assaulted by Takano upon the woman's arrival in Atia, but the same woman murdered her-and all of her friends-back in Hinamizawa. The fact that Takano is from the same deviance only makes things worse, because she will always be able to hold her victory over Mion, even if Shion is from a different world where they beat fate.
Mion feels slightly guilty for killing Takano, but only because of the act itself and how she stooped down to the woman's level. She's conflicted, because she knows that Takano simply got what she deserved in the end, and Mion hopes that because of what she did, Takano will know not to mess with her or her friends. She can only hope, anyway.
