Actually, I think Minion's element would be patience.

The idea of Megamind as a Cutiemark Crusader is adorable.

I can see Megamind being very sensitive about his lack of cutie mark -- he'd wear his cape everywhere to hide his blank flank, and tell people that he hid it because it was so evil that the very sight would drive ponies mad. Roxanne's cutie mark would be a newspaper -- she'd be a journalist of some kind in any world, and I can see her being your standard Lois Lane reporter in a world without televised news. Discord-related, I suppose her element would be curiosity -- the need to get to the bottom of a story. Once Discord struck, she'd be all "Meh, who cares what's going on."

LA! YES! That's perfect! Thank you! I can't believe I didn't think of that! Curiosity! And that's just brilliant about his cutie mark! Those are awesome ideas!
(On a note of pure irony, I was literally just watching the episode your icon is from. Seriously. O_O)

I tend to be better at brainstorming than actually producing anything. Happy if my random ideas help!

I don't think that Minion would have a cutie mark -- more in the sense of gryphons and dragons not having cutie marks than being a blank flank. But he'd be so certain about his purpose in life that it'd be the same as if he did.

Oh hey, another way of how ponies might be altered -- poison joke! It could be how Metrot Man had his revelation. Maybe Megamind had an elaborate trap that involved a covering of greenery; Minion, in his robot suit (so neither of them would be contaminated) put a layer of plants, including poison joke, down. Metrot Man escapes, apparently unharmed, and defeats Megamind as usual. Then woke up the next day with the Poison Joke making him, apparently, a perfectly normal pony. He could blend in with the crowd and they didn't look at him twice. The chance to not have to be the hero was incredibly relaxing for him, and while he ended up taking the cure, the experience could lead to his plan to fake his own

Oh, uh, one thing worth noting, I've been working off the idea of Minion being a pony too. Did I forget to mention that?

Hmmm... That's not a bad idea at all.
I was considering making Metrot Man (XD) an alicorn to allow for both his flight and his other powers. (Which isn't completely my idea, others have done that for him as well.) Still, his being an alien and all, he could well be a normal-looking pony that happens to be able to fly and stuff.
Anyhow, that could work really well if it takes away his horn and/or wings temporarily. Or just his powers if he's a normal pony. I'm not worried about other ponies recognizing him because I assume ponified mindless drones are still mindless drones.
