Spoilers: Takes into consideration all of S1, S2 and Day One of CoE.
Summary: As a whole: He's a doctor... they need a doctor. What if the 456 fuckery didn't happen and Torchwood actually did recruit Rupesh, who was trying to get the gig to spy on them for Johnson, as discussed in Day One? This part: Unintentional revelations.
Warnings: None to speak of.
Notes: Takes place starting just before and during CoE: Day One and goes AU from there onwards.

Rupesh must have looked as distant as he felt the next day. Gwen came to his desk and looked at him with concern on her face.
“Are you alright?” she asked softly.
Rupesh shrugged glumly. “I don’t… “ He looked at her. “Those people yesterday: the captain said someone must have followed us there. We got them killed.”
Gwen nodded. “Maybe we did, in a way.”
“How do you deal with that?” he asked. His version hadn’t quite been the truth, but it was still the core issue he had to face.
She shook her head. “We were led to them because they drew attention to themselves. We don’t really know what happened. And even if it is true… that’s life at Torchwood, Rupesh. Nothing is black and white here. We just have to hope we do more good than harm.”
It wasn’t the answer he’d hoped for. Torchwood’s mission was to protect the Earth from hostile aliens. They could look at their failures in terms of the greater good they were hoping to do. What was Rupesh’s mission? He wasn’t sure anymore.
“Thanks,” he told her, mostly so she would leave him alone with his thoughts.
He didn’t file any reports with Johnson for the next four nights.
On the fifth, he returned from the Hub to find her sitting in his flat. He almost jumped out of his skin when he turned around and spotted her there.
“We were starting to think something had happened to you,” she said calmly, cocking her head. “That perhaps Harkness had made you and neutralized the threat.”
Rupesh shook his head. “No,” he said. “No, it’s just been quiet.”
She cocked an eyebrow at him. “Is that so?” she replied flatly. She stood up. “There’s been absolutely nothing at all to tell us about?”
Rupesh shrugged. “I try not to bore you with the petty crap.”
“Bore me,” she told him. She had that look in her eye and it scared him.
“It’s not…” His voice was shaking slightly and he tried to control it. “Look,” he said, trying a different tack. He cleared his throat. “They’re... I didn’t think their personal lives were relevant. Not much has been going on. I’ve just been getting to know them, is all,” he lied.
“And what have you learned about them?” she asked. There was no room for him to say nothing.
“Not much,” he said. “Um, Gwen Cooper is something of a bleeding heart. Very… sympathetic. She’s married to this ordinary fat bloke. Don’t know how that works. Maybe it’s a pity thing,” he said with a nervous laugh.
Johnson didn’t so much as display the faintest hint of a smile.
“Captain Harkness is dating Ianto Jones,” he blurted out under the scrutiny of her gaze.
Johnson quirked an eyebrow ever so slightly.
Rupesh cleared his throat again. “Apparently they’ve been… lovers for quite a while now.”
“I see,” she said. “And this is all you’ve learned this week?” she confirmed.
“I will send you a message the moment anything new comes up,” he promised.
She kept her eyes locked on his for what felt like an eternity before turning to go. She let the door swing shut behind her without another word.
It was another long moment before Rupesh let out the breath he’d been holding and slumped against the counter.
