Spoilers: Takes into consideration all of S1, S2 and Day One of CoE.
Summary: As a whole: He's a doctor... they need a doctor. What if the 456 fuckery didn't happen and Torchwood actually did recruit Rupesh, who was trying to get the gig to spy on them for Johnson, as discussed in Day One? This part: Rupesh thinks over the weird thing between Harkness and Jones and what bearing it has on his mission, if any.
Warnings: None to speak of.
Notes: Takes place starting just before and during CoE: Day One and goes AU from there onwards.

“Rupesh!”
Rupesh looked up from his microscope, where he was examining alien skin samples, when he heard Harkness calling him.
“Captain?” he said mildly.
“Ianto’s coming in with a body. Human male, late thirties, died from mysterious wounds.”
Rupesh got up from the microscope, carefully packing the sample back into a case, which he slipped into the fridge before beginning to gather his tools for the autopsy.
Harkness hovered above him at the railing surrounding the medical bay as Jones delivered the corpse.
Once the body was on the table, Jones moved up the stairs to stand with Harkness.
They stood together a lot, Rupesh noticed. Ever since Gwen had accidentally briefed him on their personal relationship, he noticed every single time they were together when they could just as well have been apart.
He tried to push those thoughts away, though, and focus on his work.
Still, his mind lingered, turning things over and over.
He hadn’t included anything about the weird Harkness and Jones thing in any of his reports to Johnson yet. He wasn’t sure what to say about it, anyway. Was that sort of thing relevant? Would Johnson be interested, or just think he was being stupid?
And maybe what bothered him more than any of that, were thoughts of why she might be interested in such a thing. As far as Rupesh had been told, he was there for surveillance. They wanted to know what Torchwood did, what they were capable of and what sort of equipment they had. If she was interested in Harkness’ personal life… well, that started slipping into the territory of looking specifically for something to use against him: Him - Harkness - not Torchwood. Then again, Rupesh thought, glancing up at Harkness and Jones above him before beginning to carefully take moulds of the wounds on the body, Harkness sort of was Torchwood.
