That is a question currently stumping many purveyors of comicdom. And before we go on, I'll go ahead and say the obvious:

My feeling is that the series will manage to be self-contained -- i.e. Cyclops will regain his powers and Emma will be back on the team with no repercussions for her nearly killing the team. Basically, Whedon was given free reign to make the team out of whatever characters he wanted and was guaranteed 12 issues to muck around with them. Then Marvel realized that the name Joss Whedon makes 20 dollars every time you write it down, and they signed him up for 12 more. His comic doesn't have to fit into anything because 1) he started the comic in 2004 and then got delayed and had to take it slower due to... most likely... how stressful it is just to be Joss Whedon.

That said, we can be fairly sure that it at least starts before House of M though because of what's going on now in Uncanny XMen (i.e. the Shiar Empire 50th-anniversary-mutiny-coup-jihad crap). This theory is based on Agent Brand's comment just recently about how she wishes someone would "...prophesy the end of the Shi'ar." It suggests the Shi'ar stuff hasn't happened yet. Also, it doesn't seem that Wolverine has his memories back, nor are there Sentinels standing outside the X-Mansion, plus Colossus shows up in the Decimation one-shot, so he's got to have been brought back to life by that point, so it's pretty certain Joss' Astonishing X-Men's world started pre-House-of-M and is just moving slower than our own and we're looking into the recent past.

Now, that leaves the question of "Is it all before House of M, or does it just start before House of M. I'll go with the former because of the environmental factors listed above. That does leave a few problems (Emma's betrayal, Scott's newfound control over his powers...neither of which is in the new comics at all), so let me present...

How To Reconcile This With The Current Continuity In Four Easy Steps:

1) Emma's already almost over her brush with evil. Most likely, it'll be chalked solely up to mutantic possession, and everyone will be too polite to mention it (until Cassandra Nova returns).

2) Have Emma jumpstart Cyke's powers like she did with, like, half the New X-Men. Apparently, every mutant is only using a fraction of his/her power because of internal safety switches in the brain. Emma can turn those off. Hence, she can greatly increase any mutant's natural power levels. So, sure, she "opened Scott's eyes" (sigh) to the truth that he was subconsciously keeping his blasts uncontrollable, but now he's powerless, and they're probably about to need his blasts. So she'll weep a little and then flick that switch, and BLAM. Cyclops will be back and now actually out of control of his powers.

3) Make sure nobody dies. Colossus and Kitty show up in the background of the one-shot House of M: The Day After" and they both have some lines, so --if we want to place the series in continuity-- nobody can keel over. Actually, I guess that's not true. What with Marvel's love of the phrase "Wanda Did It," they could totally kill everyone but Cyclops and Emma, and when the smoke cleared, House of M could kick in and reset the whole lot of them. I hope Joss doesn't get suckered into that though.

4) Whedon and Cassaday are finishing off their fourth and final 6-issue arc. At the end of that, they're also doing what's being called "Giant Size Astonishing X-Men #1." Nobody's quite sure what that'll be, but for simplicity's sake, let's call it "Whedon-Plot, Meet Marvel Continuity. Marvel Continuity, Whedon-Plot." I assume that's where the nitty-gritty continuity stuff will happen. Have Buffy Kitty about to leave, Emma and Scott making up, Beast deciding to overcompensate for his recent bout of bestial rage by going natty (as seen in current issues of "X-Men"), maybe dealing with the blind girl and the armored girl who've been helping the X-Men out even though they're just students. Basically, it can be a big rev-up of promise and wonder and excitement over the possibilities of Tomorrow... and then they can end it with some Age-of-Apocalypse-Legion-Quest-style crystalization wipe effect, and make that signify the start of House of M.
