My Favorite Doctors & Companions
Now that I think I have heard a good amount of every Doctor this is my final verdict
My favorite Doctor overall: Patrick Troughton
My other favorites from the classic era- Jon Pertwee & Tom Baker
My Favorite from New Who (so far of course)- Matt Smith
My Favorites on audio- Colin Baker & Paul McGann
My Favorite impression of a past Doctor- Frazer Hines as the 2nd Doctor.
Now to be clear my favorite doctors don't always correspond to my favorite eras of the show. The companions and stories also play a large part in that. For example I don't list Hartnell as a favorite but his era is one of my favorites because of all the historicals and I am a strong fan of many of his companions.
Might as well add my favorite companions as well. Since there are so many companions this is a bit harder and I am only adding my absolute favorites (there would be many many honorable mentions)

Audio Only (who I met so far) Evelyn Smythe
Sarah Jane & Jamie are underlined because they are not only my favorite companions but probably my two favorite Doctor Who characters. Sarah Jane was who first really got me into exploring classic Who and discovering Jamie is what made me listen to the lost serials, Big Finish, & read Doctor Who novels to get more of his character.
