Eeeeeh, I don't see the fuss about Sora. He's a pretty generic hero type -- it's not like they ever go into how he reacts to his whole adventure. As far as I can recall, he's told "Go kill the Org." and he replies "lol k."
It's easier to take the Org's side, because frankly, they're more interesting. There's more room to play around with their characters and lifestyle.
And honestly, I hold a bit of a grudge against Sora for sucking Roxas up, because I find the intro in Twilight Town is the best part of the game.
At the same time, though, Sora JUST woke up and he trusts these guys, so how could they steer him wrong? >>
As for taking the Org side... ...On SOME of them, I take their side. But when it comes to Xemnas, who went, "Ahahahaha, I'm just using ALL of you to build my own empire, our hearts be damned?" ...Uh, yeah. >>
Also, the Roxas thing? ...Blame DiZ and Xemnas. It's their actions that led up to it, not Sora's. >>
It doesn't help that Donald and Goofy trust these guys, too - after all, the first person he hears it from is Yen Sid.
Like I think I've mentioned before, my pet AU involves someone in the Organization realizing this and GingTFO. I've got a Demyx muse who uses it as a rationalization for him leaving, though mostly he just left because he'd screwed up a mission badly and his world's version of Xemnas was pretty Ax Crazy.
I wouldn't say they never go into how Sora reacts to his adventure. Sora's insistence on hiding the way he feels for the sake of his friends just makes it difficult for them to show it directly. (On the other hand, the fact that he's hiding it is shown directly, at multiple points)
The way Sora's reactions are shown is kind of subtle - his facial expressions, some blink-and-you'll-miss-it things like Sora starting to cry in the last bit of Land of Dragons or asking for validation from Riku about continuing to fight in TWTNW (even though he's gotta know Xemnas needs to be taken down), and more obvious over-reactions like the way he acted when he finally found Riku in KH2.
There's plenty of room to play around with Sora in prose, I'd say, because he refuses to let outside observers see what he really feels while giving enough hints to let us imagine what's there. (Which was probably the point, considering Nomura's tendencies)

Eh, insane with power bad guy building an evil empire is still more interesting than generic hero type.
But it's still a matter of Roxas getting sucked up so Sora can go and sing songs with Ariel. Of course that's going to lead to a grudge against him.

Xemnas is also kinda... You know, generic bad guy type. >>; Dislike the characterization, not the type. :/
