Hello, Author. Let's talk for a minute.
...Wow, this is hard. Thank you for writing about Lexaeus and Vexen. Thank you very much for giving them attention, and even pairing them up together! Writing for a pairing that gets no love is something I will always admire (on at least some inclination) in the fandom world.
It's just, Vexen isn't as little/frail/"porcelain" as you seem to think he is. He is the third tallest in the Organization, actually. But I suppose you're going for the frail thing because Marluxia has been beating and raping Vexen. Of course.
Question: if Lexaeus really cares for Vexen as much as he does in this fic, why does he never confront Marluxia about it? Oh wait, because
Lexaues was not a vengeful person. Holding grudges was pitiful and immature.
He hated Marluxia.

I become even more confused when Lexaeus confesses: "You are special! To me you are! I don't give a DAMN what Marluxia says about you! You're beautiful! My Even, my quirky scientist. My heart!"

Please, Author. Please tell me why Lexaeus is using the word 'quirky' in a serious situation. Please tell me why he's calling Vexen his heart, when he's known for nine years that he doesn't have one. Please please please.
But but but- instead you make Lexaeus hit Vexen for putting himself down, and then, upset with himself, you make Lexaeus cry.

I DON'T THINK YOU UNDERSTAND THE GRAVITY OF THE SITUATION.

Of all the original six, who have had nine years to come to terms with the fact that they don't exist/don't have a heart/don't have emotions (Xaldin was the one who said "We'll finally truly exist") Lexaeus strikes me as the one who was most control of his emotions in the first place.
Besides that, it's something huge for a Nobody to cry. The whole Axel-Roxas scene on the clocktower? That's there to show how strong their relationship (whether it be platonic or romantic is up to you of course) is. To show that Axel can break through all that... non-feeling to realize that he's actually really going to miss the kid.
And then there's chapter two. Alright, so Naminé has never met Lexaeus before in this fic. It's very understandable that she's intimidated during their first meeting, you got that right! But why does she suddenly go into 'Vexen-will-forgive-if-you-really-love-him' mode after he punches Larxene into a wall? Would that not make her petrified of him?
And why is that Larxene's only role? To tease Lexaeus about him being... "Dumb as a box of rocks", getting punched, and disappearing? She would not take that lying down.
And where in the world is Zexion while all this is happening to his basement buddies? (There's an inversion for you.)
Why? Whyyyyy.
Some small amount of love, but mostly only for the facts mentioned in that first paragraph,
