Shippers are a fan of a pair, and that's fine. I'm not a shipper. And I usually put my favourites with nearly everyone else. Though my favourite character is the Doctor in Doctor Who, I don't ship him with anyone.
Fangirls/boys on the other hand...that can be read in two different ways. Fan of the actual show (like most people) or fan of an actor that plays the character and ONLY that.
Me? I am a bit of a fan of David Tennant, though I don't follow him obsessively. Yet I am so utterly glad he is gone from Doctor Who, because of the way RTD decided to write the Doctor by the end of his run. The only thing that kept me going through the specials was knowing that there was a new head coming up. Now not only am I a fan, I'm back to being a happy fan. That happiness had waned by the end of season 4.
Most people get on with their love of the show anyway and continue on, and enjoy the show for what it is, not for who plays the lead, or that their pair is not on screen any longer. Those people are fans of the show. Even if it does take a while for them to like the next person to take on the role. Or they see a slow/horrid patch, but march through it knowing it'll get better after it is over.
Personally, I can't watch a show simply for who acts in it or not. I've got to like the show for the show itself.
