Strange...
I'd searched everywhere in my computer and on the iPod for the missing files. They were not there. My computer started having some issues, so I rebooted and somehow the files were back on my iPod. I don't know how this works. It's not like my computer had been unable to read the iPod, as I browsed all the folders in it looking for the files.
The files still are nowhere to be found on my computer, which is still odd, but I'm just not going to worry about that for the time being.
EDIT:
Even stranger, the files have now turned up on my computer, except that exactly 500 of them are still missing.
