I love Pomegranate but it is not cheap but sooooo worth the splurge!
Convoy St is a great spot for Asian...Japanese, Korean and Vietnamese and most places are inexpensive.
There's a ton of hole-in-the-wall Mexican places like Roberto's (chain), El Cotixan (Balboa Ave/Genesee Ave) for super cheap eats 24hrs.
Hillcrest and North Park have a lot of great eateries like Urban Solace, The Mission (breakfast/brunch)...
Up in Carlsbad, there's a great mom n' pop shop called Pronto's for some great fresh pastas.

Depending on when you are in SD, there is a bi-yearly Restaurant Week (spring and fall). Next week is the Spring one. It's a great way to visit the more expensive restaurants without breaking the bank.
