Picking up on what msdillydally was mentioning about the LotR fandom. If we go back in real time (in the fandom) but forward in story time, there are Frodo/Sam and Merry/Pippin and then the dwarf half of Legolas/Gimli.

Then there are all the Snape pairing in the Harry Potter fandom. I'll admit that Alan Rickman has a certain allure and all but book!Snape never gets a flattering description.

Professor X and Magneto in the X-Men movies fandom. Patrick Stewart and Ian McKellen are neither young nor Hollywood pretty, but that was a huge pairing in X-Men fandom back when I was in it (after the first film came out I think, so early 00s)

Not a direct answer to your question, but it made me remember a wonderful essay on Tumblr about slash/fanfic compared to porn and how it's not all about the sex. It may be relevant for your research or simply of interest for you personally;)

My first slash pairing: Angel/Spike (with or without Buffy in the mix;)
Been in CSI fandom since 2004, my OTP is Nick/Greg
Example of other favorite fandoms:
Hornblower (Horatio/Kennedy), Harry Potter (Remus/Sirius)
Currently: SPN-RPS J2 and Jensen/JDM
(but I also like to pair these guys with their ladies:)

Would you consider John Watson, from 'Sherlock' pretty? Because I don't exactly think he fits the stereotype (adorable, sure!), but there's a lot of Sherlock/John out there.

Also from SGA, one of my favorite characters is Radek Zelenka - I've seen him paired with McKay (as has been mentioned, not conventionally attractive himself) and with some other people, and he's definitely not "pretty". It's not the most popular pairing in the fandom, but definitely there.

BBC's Merlin would also be a good example - I don't think Merlin himself qualifies as "pretty". Also, in NCIS Fanfiction, the second most popular slash ship (after Tony/Gibbs) is Tony/McGee, and Tim McGee is not very traditionally pretty. Again, adorable, but pretty, not so much :)
