It's either d or e. Also, Amara said she would protect Dean, and that they would protect each other. So, she's not going to take his soul. Also, he wasn't alone with baby Amara, so there was no secret moment when that could've happened. Amara was "hungry", and didn't "feed" until she took Jenna's soul.

Mind you . . . what if she already took his soul while they were in the cloud together? After all, if she needs souls to grow, she might have needed Dean's to get born in the first place. Just saying :P
I think she takes souls to feed her when she's in a physical body. She didn't have souls to feed on when she was the Darkness before Creation, and she hasn't feed on souls the entire time she was locked up from the Mark. And how can she protect Dean, if she eats his soul? It would go against what she's telling him.
If she needed a soul, she could take the baby's soul as it was being born. Also, Dean isn't behaving like he's soulless, and Crowley would know, just like he did with Jenna.
She actually said they would always help each other. She might think that relieving him of his pesky soul was helping him. Citizens of the dark side don't generally seem to regard having a soul as a pos :P

But... Dean isn't really "Dean" without his soul. She can't really "help" him, if the real "him" is gone.
If Dean didn't have a soul, he'd be behaving differently, and he isn't. He'd be like Jenna and all the other soulless folks we've seen. Even if he was more like soulless!Sam, there still would be changes that are evident. And Dean being soulless isn't something Crowley would ignore, so I don't see how it's possible.
I'm starting to believe the soulless Dean theory after all because maybe they were drawing a parallel in this episode between Dean and Len, going through the motions and trying to do the right thing as long as he could though he felt nothing. Maybe that's why Dean has barely reacted the couple of times he's learned that Sam kept something secret from him: alas it wasn't forgiveness or acceptance but merely indifference :( I also thought it was unusual last week when he shared something so personal and vulnerable as that recurring dream he has about John. And he did it very casually.
Now that they've shown us that a soulless person can still have some degree of a conscience (Len), it changes how I feel about the soulless Dean theory. It's very much a possibility that Amara took Dean's soul. Dean acts like he's hiding something whenever Sam asks about Dean's time with her. It's clear that she's affected him in some way. Though if Dean is soulless, I wonder why Crowley hasn't mentioned it (like he did about Jenna).
I just remembered that Jensen said this (about season 11) in an EW article from Oct 7th...
They have a common mission a common goal and they’re back on the same team without having to worry about if one another is going to die or go dark or go soulless or start drinking blood or whatever it is,” Ackles said.
So, I don't know if this rules out the "soulless" thing, or not, but we'll see.
Being soulless is only a possibility, and Amara could be affecting him in other ways.

I'm not sure that being soulless is as straight forward as not feeling anything. The babysitter seemed to have some pretty strong feelings about some things though she was relieved of others. But what I mean about Dean is that I see a parallel between his behaviour and what Len said about going through the motions and trying to do the right thing out of habit, and I sensed Dean could identify with that because it seems to me that's what he's been doing for a long time. It's a long time since he's shown any sign of caring about the things that used to drive and motivate him. Sam's "new rules" are actually Dean's old ones. He was the one who encouraged Sam to seek comfort in helping others in the first place, right back in Wendigo. Now the only purpose he seems to find is in the habit of hunting and killing things. Everything he does seems to me habitual rather than motivated by any deep feeling. He does it because it's all he knows how to do.
When Sam was soulless, he behaved in an emotional way sometimes, but he still didn't have feelings. He said many times that he couldn't feel anything. I believe it's the same for the other soulless people. They may have different responses to being soulless, but they lack the ability to feel emotions. However, they can still behave as if they have emotions, if they chose to.

Dean was under the influence of the the Mark, and that made him more focused on killing, and less focused on the things that used to motivate him. Now that he's free of that, I'm curious to see how he'll behave for the rest of the season.
