Though I will say that Sam is not quite the same as John. Sam was all ready to get Adam into hunting, where John had protected him (as Dean was trying to do). John didn't necessarily want his sons to be hunters, but with Sam and Dean he didn't think it could be avoided.

But Sam's reasons were the same as John's i.e. Adam had to become a hunter to be safe. A monster that hated John had found his son and John hunted so many monsters that there would always be another one around the corner. Dean told Sam that the reason John didn't want Sam to go to Stanford was because John didn't think Sam would be safe.

What bothered me about this episode were Dean's final comments. Season 1 all Dean wanted was for Sam to stay in the hunting life and be more understanding of their Dad. Now that years of suffering have brought Sam around to what Dean wanted, suddenly John was a bad person that Sam shouldn't want to be like. Talk about can't win for losing.

I don't think Dean sees his father as a bad person now, just as human. Before, he hero-worshipped John. Blindly obeyed all orders...even coordinates without any explanation. Now Dean realizes that John wasn't perfect. He was obsessed, he had flaws, he made mistakes.

I don't think he was passing judgement on Sam so much as making an observation. There were good things about John and bad thins about John. Sam has finally recognized the good and Dean has recognized the bad. They're both probably a little more balanced for that.
