The first major difference between this Yellow and canon Yellow is the final battle with Lance. Simply put, she didn't beat Lance. Lugia was never summoned as Sabrina managed to remove her badge from the amplifier and thus Giovanni's appearance did not set off the trap Lance had set up, so the 'defeat' was attributed more to Giovanni than her as Lance retreated when his trump card was no longer an option.

(I'm going with Pryce found a way to get Lugia out himself. He had years of plotting. Yellow's Pokemon evolved in the time between Yellow and GSC arcs since they were close to evolving as is.)

Other than that, her history more or less followed the same path. Lance disappeared and she made friends with the other Pokedex holders. The only difference is not being QUITE as confident as she is in canon, but not to a level to really affect the timeline. Until the time of Deoxys came.

For her, things remained relatively the same, up to after flying up the Team Rocket's airship to rescue Silver. It was after she got on that things went differently.

Unbeknownst to her, Red, Green, and Blue had already been captured. Bill had been too late for Blue, Red had been grabbed while he was still unconscious after fighting Deoxys and Green was caught trying to rescue them. All of this, Yellow would learn later.

All she knew was when she entered the airship was Deoxys was set to cut her off and during the time she was trying to fend him off, she got glimpses into his mind and managed to sway him to stop to tell her more. She managed to learn the story and even offered to settle this matter between him and Red...

When Carr took over the ship.

And Deoxys sent her away, far away from Vermillion City. She didn't manage to run far before the use of her powers caught up to her and she passed out.

When she next awoke, it was to see a blaze in the distance. Without Green and Blue to delay the fall, Mew was too late to stop the airship.

And Vermillion burned, along with everyone in the airship and most of the city. Yellow was crushed, but that was not the breaking point. It would come several days later, when the incident was heard about the Sevii Islands.

People started to blame Red, Green, and Blue for the crash, saying it was probably when they were trying to escape that it happened. Started to blame them for dragging people into their problems. In the eyes of the public, they were just as much to blame, if not for more, than the members of Team Rocket.

No matter how Yellow tried to defend them, along with Bill and his friends from Sevii Island as well as the other Pokedex holders. Yet no one would hear of it, continuing their blame for what happened to Vermillion and even the fact they lost the brilliant mind of Professor Oak.

Gold and Crystal took it hard, but Yellow the most. She simply broke, seeing most of her dearest friends die and be blamed...

She withdrew from the world and even left Viridian to try and make sense of what had happened to her world. It was then...she ran into Lance. And he made her see. It was never her friends fault. It was Team Rocket's fault...

And the Sevii Islands. The people who turned on them.

He made her see that humanity would even turn on it's best for their own selfish desire and with how broken Yellow was, all she could do was agree. There were people who should be saved. People who truly deserved it, who didn't follow the group when things were WRONG.

But they were rare.

So Yellow joined Lance to the horror of her friends, but since then, she hasn't looked back.
