I'd say that Jamie was the most changed by the Doctor-at least until the Time Lords erased his memory, and after that, we don't know how much of it stuck. In "War Games," IIRC, he has a scene where he talks an English soldier from his period into trusting him. Considering the place and time he came from, that's a hell of a lot of growth-not just in tolerance, but in learning to try nonviolent solutions.

The companions who changed the Doctor the most are Ian and Barbara, of course, since (IMO) they created the Doctor. He had very little interest in helping people before he kidnapped them, and Ian had to stop him from killing a caveman who was already disabled. By the end of their time with him, the Doctor had become a force for good, however eccentric.

In new who i think is Rory williams or Rory Pond who change the most

He start like a good nurse boy about to marry a girl who he loved his all life, some goofy guy not cool at all.

But because of the time in the Tardis and the things that happens to him, he became older than the doctor, he learn how to fight and give his life several times for what he loves, he even fights against the doctor descisions when he made him chose between old amy and young amy, because he knows Eleven was taking the problem out of his shoulder, after lying passing it to him, so he confront him... And this is the same goffy guy from the beggining, the one Amy left to runaway with the doctor a night before her wedding.

So i think he was the most changed for the doctor, the tardis , the alien he encountered and basically for been a companion. ( this without saying about loosing his little baby forever to the Silence and the Doctor )

Rose! From a shop girl that is bored with life to defender of the earth. She realized just how smart she was, became strong and brave. She stopped settling and traveled between universes without fear to rejoin the doctor!

Neither Rose or Rory are classic characters. However Rose Tyler did change the role of the Assistant/Companion. Before this we never got the idea of the companion being someone who had to fulfill the the Doctor's emotional needs--because he wasn't a needy character then. The female didn't need to become lover, mate, or maid to be consider fun and worthy. Miss that about the Classic show but NuWho is a different show.

Babs and Ian changed him most, no contest. Other way round maybe Ace or Romana or Jamie.
