Okay, so, to prevent me haring off on a ton of new fics, I'm just going to write whatever ideas for Roy/Edfic here and then go back to working on DC fic like I'm supposed to be doing. Also I'll put all my ideas here for all fandoms, why not. Feel free to vote/comment on any ideas you particularly would like to see written.
You are welcome to adopt any of these ideas for your own fics, as long as there's a mention somewhere of where you got it. Also even if a prompt is adopted, I may still write it in the future, because hey, more fic is always good.
Now, onto the ideas!

Most, if not all of these, will be Roy/Ed.
(Conqueror of Shamballa)
"You have given away a life that has lost everything, so in return you shall have a life that had nothing to begin with." The Gate intoned. "Equivalent exchange."
Roy, stuck going nowhere in the military and left alone after the events of the movie, commits suicide/human transmutation/thinks with portals. He wakes up on the other side of the Gate in the younger body of his double, who has been in a coma for years. His only clue is that he once had a visitor with golden hair and eyes...
(Any Continuity)
Ed, free from his quest and working with the military to give direction to his life, is finally hit by hormones, and to his horror they've fixated on Mustang. Ed decides to tackle this with SCIENCE to try to fix his attentions elsewhere. It...goes badly.
(Any Continuity)
Ed starts studying Mustang and his alchemy to better understand the man and hopefully get a leg up on the smug bastard. Funny enough, the more he studies, the less he wants to. Love through arrays!
(Any Continuity)
Mustang's team, including Ed, are held prisoner by a rival, one whom Roy knows due to his past and is very set on making Roy pay for his fall from grace. It turns out that fall was caused by Roy, who was an active participant in his aunt's brothel-slash-spyring during his teens, and the man is determined to see Roy pay for disgracing him with the information he gathered while he was "hired", so to speak. Switches between present (Roy and the others being held prisoner/tortured while the story comes out) and past (Madame Christmas reluctantly training Roy to be her successor so he doesn't run off half-cocked and try by himself). It also turns out that Madame Christmas was the one to force Roy into the military, saying that he would have another angle to spy from, but in reality not wanting her nephew/foster son to go down the same path she did.

Mokuba gets a letter by owl. Seto is less than impressed. Yami/Yuugi tags along. Yep, a Harry Potter crossover that doesn't use Yuugi/Bakura/Malik as the reason to get into Hogwarts. Bonus if Seto and Mokuba's real parents were wizards killed in the war against Voldemort and covered up.
(Manga - spoilers!)
Ten-year-old Seto decides Gozaburo isn't worth it, and doesn't make his chess wager. Several years later, the events of Yugioh have passed without Seto's presence, but when it comes time for the Ceremonial Duel, it turns out the pharaoh can't pass on without the blessings of the high priest. Fighting against the clock, Yuugi and crew must find out who and where the high priest's reincarnation is, and this is of course if Yami wants to move on anymore afterwards...

The Silver Millennium has fallen, the souls of the Sailor Scouts and sundry sent forward in time as Queen Serenity planned. Everything is set begin the series as normal....except for one tiny miscalculation: Princess Serenity is reborn as a boy.
Tsukino Mochiya is clumsy, hot-headed, and cheerful, and when Luna finds him, he becomes a warrior called the Moonlit Knight to find the other Sailor Scouts and the Moon Princess. Convinced he's in a harem shounen battle manga, he thinks all the Senshi are destined to fall for him until he meets his True Love, the Moon Princess. After all, he's the hero, and that's always what happens, right? Now if only this guy in the tuxedo and mask would stop stealing his kills! Sure, he'd been in trouble, but he was the hero, he'd find a way, there was no reason to be saved by some fashion-challenged dude! That's Mochiya's job!
But of course, true love marches on, despite genders...
