1) Has it been fully established that Amy doesn't remember precisely because it's all ceased to have existed? I know that's the implication, but I'll hold out a bit longer.
2) Maybe being "outside of time" and all does make them actually immune to this sort of thing? If you remember it happening, it still happened sufficiently enough to shape your reality?
It's an interesting problem, though. Since the big continuity errors are in the Doctor's timeline, maybe the fact that he remembers them happening like such has reinforced his own reality of events, or something quantum like that? Donna's even more difficult, because if everything never happened, but she still has the memory of it, being another time traveller, then... idk. Best case scenario is that she's the DoctorDonna again, and that's not much of a best case scenario at all.

Your reality, but someone else's? Is the Doctor powerful enough that his memory of the event can affect no only his own perceptions of the event and therefore the physical consequences of it, but someone else's physical consequences? Someone who isn't with him and under his direct influence anymore?
I'm sure that's how they'll explain it if they ever do attempt to, and if that's the way they explain it in canon I'll accept it. In the meantime, there's a fanfic in this. :D
I don't miss Ten at all. Um. Anyway.I miss him, and I sort of wish he'd never left, but I'm not going to stop watching because of it, and I'm going to do my best to accept Eleven. It's kind of hard when he's being such an asshole, though. Also, as much as Matt Smith can intellectually badass, I'm having trouble with Babyface intellectual badass = the Doctor. I'm having trouble
