I finished the Xenosaga series and I kept hoping up until the final cutscene things would finally come together and make sense and I'm afraid they do not. I get some form of gist but not the story in its entirety, as there's so much to it...
So many questions... any of you who have played it, please help??? Some of many Q's behind the cut for spoilers...
What is U-DO? Why does it spend so much time in the Lower Domain when Anima has everything covered? Why is U-DO obsessed with Nephilim? Why is Nephilim so special?
Why was Anima hanging around Jesus? In the grand scheme of things, does religion even matter?
Why does the "Gnosis Terrorism" make no sense whatsoever? Can someone explain that in literal terms, please? That has to be the most awkward, nonsensical subplot I've ever seen. Why does Shion and Vector feel that Shion is responsible for the Gnosis Terrorism? Her role in Gnosis Terrorism is never specified.
In Xenosaga III, when the party is trying to steal the Vessels of Anima from Shion's Subconscious (Miltia), Jr. mentions that Asher is missing. Two seconds later, he removes Asher from its case and is riding it around. What?
What is with Allen's ghost head watching Shion in the photo that Pink Bug sends to Shion in Episode I?
What is the point of Citrine?
Why does Wilhelm refer to White Testament as the "Eternal Weaver of Zarathustra"? He has nothing to do with Zarathustra!
Zoar, Zohar. Why are they named so similarly?
There is a mention of the Zohar being hidden from Wilhelm for 2000+ years before its discovery in Lake Turkana, on Lost Jerusalem. Why was it hidden, and who hid it? Where did the Zohar Idol come from? Where did the Compass of Order and Chaos come from?
Who is Doctus' operator?
How does Sakura die?
How does Yuriev originally die? Does Nigredo shoot him? If so, why?
Is there any particular reason why Yuriev made Albedo immortal? Why didn't Yuriev create an immortal version of Nigredo? Why does Yuriev prefer to jump around in mortal bodies when they just end up looking like Yuriev in the end?
Why does Gaignun turn around dramatically and say, "No! It can't be!" when he first meets Shion?
Why are Richard, Herman, Orgulla, Sergius, and pretty much all of the new characters that Episode II introduced so awkward, short-lived, and lackluster?
What in the world is Nephilim talking about at the end of Episode I's Miltia Past Encephalon sequence? She shows what appears to be KOS-MOS and U-DO attacking each other, and then the universe explodes. What's that about?
Throughout Episode I, if you talk to NPCs in the casino often, there is a long chain of conversations about Tony seeing a man. Is Tony bisexual?
What kills Joachim Mizrahi? A random explosion?
Why did Kevin's mom have the Zarathustra Key?
Throughout Episode III, there are mentions (by Yuriev) of the gathering of "God's artifacts" in order to "kill God". Is the "God" they are referring to Anima, Animus, or U-DO? And why would gathering the artifacts be able to kill any of them? Why is Yuriev so afraid of U-DO?
What is the purpose of 'the Maiden'?
If KOS-MOS was KOS-MOS in the end and not Mary, why did she stay behind? Just to protect them?

Why did U-DO stop 'destroying' Shion? They kept going off about how her not joining with Kevin would result in her death. Why?
