As someone who's worked extensively with hot glue back when I did plastic canvas...
Would these be for children to play with, or for display? A child with curious fingers will find the edge of glue gun glue, and pick and toy with that faint give until the peices secured are torn off. Not of any malice, mind you, but because it leaves a hard spot on a soft toy and the difference in textures will make it a play point, the same way button eyes are.
If there's any chance of a kid playing with it, or using it to cuddle with in sleep, I'd reccomend sewing the felt bits in place.
I'm not planning them to be for kids but....you never know who will buy them, I guess? O.o I'm trying to aim more towards people at an anime con rather than kids, but again, for all I know, they could be buying it for themselves, or maybe for a child.
Maybe it's best I just stick to sewing them on then?
Are the characters you want to make Caucasian or Japanese etc? I don't think you'll find one colour for skintone as we come in different skin colours ;)
So far, the characters I plan on making are the Elric Brothers from Fullmetal Alchemist, and a couple of the main characters from Fairy Tail (Natsu, Lucy, possibly Gray).
Well, I'd like to see if I can avoid buying a lot of new types of yarn just for the clothing - I've got something like 8 bins of yarn already, I'd hate to have to buy a whole bunch more, when I already have the colours for them in Red Heart XD I think my husband would have kittens if he saw me coming home with a ton of more yarn *laughs!*
For stock/"default" human characters, I'd suggest something more like ecru for fleshy bits. If the anime is outside the default, then use your best judgement. Remember, the default for anime humans is going to be Japanese, not Anglo. ;)
I typically use safety eyes for my dolls, but that's a YMMV issue. For felt, I go with the pre-cut squares - my fabric shop keeps them in the notions area, some bigger shops keep them in the general crafts section, you may have to hunt a bit. I feel like I get a cleaner look by hand sewing the pieces into place. Certainly sewing makes the toy safer for small hands. I prefer to use a paper pattern for felt pieces as opposed to marking lines on the felt itself. I have also been known to use paper punches for small shapes.
