For #2 check out the wonderful Different Roads series by San Antonio Rose and Jenny Tork at cazadoretx.livejournal.com. The boys are about 11 and 15 when they attempt to tell a drunken John that they need money for shoes. He rages at them, telling them to shut up and go away. It's a while before he realized that they rarely speak to him (if at all) and have started signing. With the help of Bobby and Pastor Jim Dean and Sam take off and end up settling in a Texas town called Cazadore (which btw means hunter in Spanish). The enroll in school and Dean gets hired at the ASL teacher. They find a friend and mentor in Bill Cooper, one of the teachers who actually isn't he appears to be. The town gets a taste of Winchesters' world when a couple of people of demon possessed and the brothers send for Bobby and Jim to get rid of the demons and teach the townspeople how to protect themselves from what's out there. There's so much to this wonderful series and the authors indicated that they aren't finished. (Yay ( ... )

5. Pagan Gods 'Verse - After killing the gods of Winter in "A Very Supernatural Christmas, the boys become the gods of Spring. Both boys get powers and they bond. It sounds ridiculous, but I've gotten a pretty positive reaction to it. It's long with a lot of crossovers.

I know it's been a long time since you posted this, but Sure Got a Dirty Mouth by JustineDelarge kinda fulfills #14 by the end. Also, it fulfills a rather large number of kinks overall, and is very sweet and shmoopy while still having plenty of angst. Also has bad!father!john and supportive Bobby, as well as a few other characters.
