The only two reasons I'm bothered that Batman used a gun is that a)it makes Jason Todd less unique, as he is supposed to be the only one in the Batclan who will use a gun, and b)the fact that Batman is genuinely afraid of guns is never addressed.
If Batman had stabbed Darksied to death with a batrang, or even if he had used a gun while internally monologuing something like "making my hands stop trembling enough so I can take aim is the hardest thing evah!", I'd be perfectly fine with it.
See, I've never felt Bruce was afraid of guns. He just REALLY hates them. Of course it's a thin line between violent aversion and phobia... but it would be REALLY hard for him to function as Batman if he were afraid of guns.
That's one of the little touches I liked about the Deadshot chapter of the Gotham Knight anime. It opens with Bruce practicing using a handgun and explaining to Alfred that he needs to know the methods and psychology of his enemies and how despite his own hatred of guns he could still understand their appeal.
