Merlin isn't really a surprise, Doctor Who probably is, especially in the 50th anniversary year.

I'm not surprised by this, BAFTA and Merlin don't go together well. ^^

As for the BAFTA, I think it will come in due time, as the user above me said. It will be in something other than Merlin and that's fine, really. Even as much talent he put in Merlin, when he wins a BAFTA it will be ten times more impressive. That's saying something!
