I suspect Amy's story will continue to parallel Reinette's, and the Doctor will have a timeskip accident and will wind up at her deathbed in her old age.
2) sounds quite good to me actually...cos the Library world is virtual and reality probably doesn't apply, they could even concieveably raise their baby while simultaniously knowing her as an adult.
I like #1 its short sweet and adorable. But would I love to happen if it is #1 the Doctor jumps the Tardis 9 months later when the baby is born to see how happy Amy and Rory are now that they have a chance to raise a child.

i don't think i'd like either to happen, but i'd prefer the first. i just don't want either of them to die, and to leave happily and of their own accord.
