Ward was creepy as hell. At this point, I'm not sure if he really wants to make amends to Skye, or he's just going Silence of the Lambs on her. Excellent acting job by Brett Dalton, either way.
The stuff with Fitz-Simmons was sad at first, but man was that twist at the end well done. That made the episode for me.

1) Is he really being kept in a cell with barely enough room to pace and nothing to do, except occasionally give Skye info? O.o I mean, Sweet Jesus--I turned him into Hydra's winter Soldier replacement and I actually think that what Coulson's doing to him is worse than that ( ... )

Coulson can't kill him, though I think he'd like too. All SHIELD's "holding" facilities have been compromised. And, he can't be trusted to run loose, he's too highly trained to just keep in restraints and Ward would probably still kill them all without hesitation- except Skye (and he stated plainly what he'd do to her).
Ward's presence is a constant reminder to the team of his betrayal. Keeping him locked in the basement out of sight/out of mind is probably the safest bet all around for everyone.

And if they are drugging him, which I personally think they are, he can't be as dangerous. It's just that his cell seems more like torture than confinement.

As for the size of the cell mentioned above, from the looks of that base, space is at a premium, so I don't really know what else they can do to accommodate a dangerous prisoner.
But, see, the thing about it is, he's a main character, so like mentioned earlier, he'll get a redemption arc. He won't be in that cell forever. :)
