How about a word-theme? There is only a word given, something like "white" and the artist and the author have to create something inspired by this word.

Or commercials? Artists could create adverts, for example Sheppard starring in an ad for a fast car or Rodney promoting some life insurance company. Alternatly you could create SGA-adverts, like design an advert for a ZPM or 'appartments on Atlantis for sale'.
But I'm not shure how to bound the authors into that...I guess not everyone would be fond of writing an advertising-text ;)

Besides that, I'm always a big fan of crossovers, not necessarily with SG1, but with shows or movies that have nothing to do with SGA. Like FRIENDS or Supernatural or Grey's Anatomy... The authors would write the fiction, the artists could create manips...

How about a challenge where the story has to be integrated into the art? So, say, a collage with the text of the story incorporated (readably!), or told as "subtitles" to a vid, or a set of illustrated drabbles...

I had another idea.

What about a 5 senses challenge.
You have: sight, sound, touch, taste and smell.

You could write a story which concentrates on one of these senses, or in which one of the senses was heightened or lost.

Examples: The story takes place in the dark (at night or in a cave etc.) so loss of vision, or a scene described in terms of one sense - how things taste or feel etc, or maybe someone gains a sixth sense...

It could make for some really interesting art too.
