The short version is that he's totally head over heels in love with Shion but can't work up the nerve to ask her out, and calls her "Chiiiii~~~eeef" all the time and does everything in the world for her and is adorable :< ♥ and saves the day. ♥ ♥ ♥ xelias would probably do a better job telling you about the Wonders of Xenosaga

Allen is completely and totally in love with Shion, but for a number of reasons he doesn't want to tell her, because he thinks it'll burden her. So instead he follows her to the bitter end, usually tagging along while Shion's doing some super crazy and reckless RPG-protagonist thing, and he's all "D:" but since he loves her so much he still goes with it. His relationship with Shion and her regard for him evolve slightly with each of the three games. Allen's confession in XSIII was so touching that it made me cry. :... )
