Canon Update:
the rest of "The Big Bang": The Doctor uses himself and the TARDIS to reboot the universe and is erased from history. Everything goes back to normal, and Rory (human again) and Amy get married having no memories of the Doctor until Amy receives a Mysterious Book at her reception that allows her to get her memories back, and she wills the Doctor back into existance. Rory and Amy get back their memories of the Doctor and everything that happened to them, and leave Earth with the Doctor. The Ponds in the TARDIS.
SJA: "Death of the Doctor": Amy and Rory are absent from this story, as they are on their honeymoon on a honeymoon planet. That is to say, a planet on a honeymoon with an asteroid.
"A Christmas Carol": Rory and Amy are on another honeymoon on a starcruiser, while the Doctor is on a planet. Rory spends most of this episode trying to help keep the ship from crashing into the planet. He also spends most of the episode dressed in Centurian armor. Don't ask.
"Space" and "Time": Rory is helping the Doctor fix the TARDIS and drops a vital part when he catches a glimpse up his wife's skirt while she is standing on the glass floor above him. This causes a glitch in time and space that allows for the TARDIS to exist inside itself, and after a rather nesting doll series of events that involves two Amy Ponds, two Rory Williamses and eventually a second Doctor, all is well again.

As Rory will no longer be an Auton, but will be human again, so he will need all new powers.
Anti Paradox: The ability to solve paradoxical situations. Using this ability, Rory can solve situations that could result in a paradox, using resolutions that could themselves be considered paradoxical. That is to say, if a duplicate you appeared down the road and exited out of a duplicate car, the resolution might be to take your car and drive down the road and leave your car, because that is what was meant to happen.
Accelerated Healing: The ability to heal rapidly from any injury, the rate of recovery depending on the severity of the injury, anywhere from minutes to hours.
Empathy: The ability to feel the emotions of others.
