Conner is definitely confused on why the obviously grown adult is considered a child when everyone about the age of thirteen is gone and Billy can't just say it's because he's ten until later when he has to turn back because Cap was too big to fit through one of there secret routes (vents knowing Robin) and suddenly everything falls into place.
The two come to the decision not to tell the League so when they show up de-aged, they just say that Cap de-aged himself but since it was an age before he got his powers he can't fly or do much. Billy just goes along with it because this really wasn't the time to tell them, he'd already told Conner and Robin the whole story and didn't feel like going through all those questions so soon because he still couldn't explain what he was doing in an abandoned subway and as long as the others didn't know, they couldn't ask him.
