Not sure exactly what you mean by exchange programs, but it sounds like you want to attend an international university? I had at least one friend who attended Nagoya University, and she enjoyed it: http://www.nagoya-u.ac.jp/en/index5.html or http://www.ecis.nagoya-u.ac.jp/en/index.shtml Jenn and Yuzu are at Kansai Gaidai near Kyoto/Osaka right now, and that has a good reputation. Around here in Chiba, Kanda University is a pretty good international university with a really nice campus: http://www.kuis.ac.jp/e/ Also, if you're looking for any specific programs, you might want to look into IES (http://www.iesabroad.org/) They have a program at Kanda, but i think they're also affiliated with other schools in other parts of Japan. My sister did a short program with them over the summer, but they have year-long programs too (maybe more?)
Well, I said exchange programs since I heard it's cheaper than just applying at any university in Japan. You're usually put with a host family, so that would eliminate the dorm costs and whatnot. But any Japanese University that accepts International students is fine, so feel free to list them.
