My theory behind this is that Watanuki is both very human and very real, as were his parents. But as it is hinted (in TRC by Syaoran-no-longer-inna-bottle) that he's going to be important later, probably as a threat to Fei Wong/Wang, Fei Wong/Wang is trying to get rid of him. Why I say this:
1. The wings that were possessing the girl not only collected souls, but this particular set went after Watanuki. It is later said that these are Fei's wings. If they take Watanuki's soul somewhere he can't get it back, Watanuki can't do whatever he would later if he had one. The primary function of the wings is to gather souls, but there might be something secondary that if they sense Watanuki nearby, they go after him even if he's not looking for that sort of release they grant.
2. He's important enough that Syaoran would give up SOMETHING to keep him alive, which kind of had me with this theory like how Fei cursed Fay he also cursed Himawari to get Watanuki out of the picture.
3. Everyone speaks of him as a human, even the non-humans, who would be best at recognising if something was human or not, so it doesn't make sense if he was like Yukito because Touya could tell Yukito, while real, wasn't human.
4. Him forgetting his parents' names is, I believe, Fei's attempt at getting rid of Watanuki by getting rid of his parents. If the parents don't exist, neither does the child. I really wouldn't put it past Fei to try that.
5. There's that whole scene when Watanuki gets trapped in that black world and Himawari and Doumeki just walk right out of it but when they do they don't have the thing Watanuki gave them, then Watanuki wakes up in the shop and Yuuko tells him to stay there that night. It was probably Fei trying to do something to Watanuki, hence Yuuko's concern.
So I think Watanuki is going to be very important in the final showdown of sorts, but the main goal for a lot of people (Yuuko, Doumeki, Syaoran-not-inna-bottle, Haruka, etc.) is to keep him alive and in existence so he can REACH that point.
Oh, I forgot, Syaoran also said to Watanuki "don't disappear" and was told the same thing the most recent chapter (143). So Watanuki does seem to be in danger of disappearing, but he's not like Yukito, who was burning out.
