Truly? Emma loved him. Still does, but in an exasperated "why the hell do you still get under my skin" way. Scott was, for a while, a chance of escape. He was there during her breathing room time when Shaw was gone, so he is kind of associated with the first "free" time she'd had. He also believed in her as someone other than the stone cold man eater, and coaxed out a better side in spite of herself. But his constant whinging about Xavier's and a refusal to just be happy with her drove her up the wall. He'd made a choice, but couldn't handle the consequences of it. It made Emma even more anti-Xavier's, which made it harder on Scott, which turned into a vicious cycle.
I think Emma plays with him now because she can't quite divorce herself from her emotions in regards to him. She's a bitch to him because she's deeply bitter and hurt, but won't allow herself to acknowledge that. He got past her defenses and got her playing with the idea of having a somewhat normal life. But his departure drove the wall between her and trust up higher. Warren really had issues with Scott because of that because it made Emma that much harder to reach emotionally. And man, Warren tried.
