So I came back to playing WoW after about a year and a half (I played for a few months after Cata hit and then took a break) just before MoP, and now I'm trying to get back into the swing of things in playing my main, a hunter. Even in Cata I ran heroics sometimes but never raided, and I was never topping the damage meters but felt like I was

Since you're a LW, don't forget you have the cheap emboss +500 agi to bracers. Spec wise, Aspect of the Ironhawk will be a dps boost over Spirit Bond (10% attack power vs a small heal), and Lynx Rush has simmed out to more of a gain than Murder of Crows last time I checked, even on single target fights. Since your off-spec is BM, I'd recommend getting the glyph of Stampede if you keep any exotics in your call slots. Alternatively, BM is doing well right now and if you like playing you might want to give it a shot. I quest and PvP as BM, but I can't stand the way it feels in PvE content.
You'll find your biggest upgrades will come from questing in Townlong Steppes and Dread Wastes. You'll get 442 and 450 blues from the long quest line rewards and 437 greens from a good number of the others. Townlong is a great zone for 88-89. Completing the zone will get you through the level (I just completed it on my alt rogue yesterday, had about 5 quests left when she hit 89).
Mostly, don't worry about it too much until you hit 90. The quest rewards will make up for a lot of the gaps you have in your armor right now and if you still have some, keep questing. Auto shot will always be high up on the charts because you do so many of them. It's typically #2 for me (to Explosive Shot), but that's on a raid boss fight that lasts for 8-9 minutes and not a 2-3 min heroic or normal dungeon fight.

You're totally right that I'm not at hit cap, I didn't even think about that once I started leveling. In your opinion what are the priorities for stats on hunter gear? Lately I've found myself trying to figure out when agi/hit/crit is the same what I should be prioritizing for mastery, haste, etc.
Also good advice on lynx rush! I can't remember why I picked murder of crows originally, and I can see why this would be helpful in questing as well since it would let my pet pick up aggro on a group.
And I actually JUST finished the big questline in Valley and Karasong and was trying to figure out where to go next, so now I know.
My off-spec is BM because that's what I used basically all the way to 85. I found that my damage increased so much when I started using MM and then SV that I haven't really used it since, and I keep it as off-spec on the off chance I run into a spirit beast one of these days. I so don't have the patience to try to actively find rare pets though. :-p And until you said this I actually totally didn't think about WHY glyph of stampede was useful. I'd get one more pet since I have a corehound sitting there. Score!

For questing I actually use Blink Strike (Lynx Rush for instances). There are advantages to both. If you're going into a group then Lynx Rush will provide a considerable advantage while questing. Blink Strike provides a nice snap aggro for your pet and with its 20 second cooldown is up almost every pull (if not every other). I find if I'm doing dailies as SV (my Lynx Rush build) I pull aggro off whatever it is I'm attacking pretty easy. I also typically forget to change my pets spec from ferocity to tenacity so I'm sure that doesn't help. In BM I just Blink Strike, Kill Command, put up a SS and the pet can take care of it (great for when I have things to gather). I use a spirit beast for the heal and if I get into a tough spot, I use Stampede (also glyphed, all spirit beasts, all pop their special heal at once) and I'm typically no longer in trouble.
