The "boy" vs. "girl" scent that would actually apply to gender is I'm pretty sure subconscious. There's pheromones, but I think most people can't actually detect that as a scent. The scent that you associate with someone is usually specific to that person. It can vary based on the products they use on themselves and their clothes (soap, shampoo, laundry soap, body spray, cologne etc), what they eat, how active they are, and probably more. Because boys and girls typically use different deodorants and fragrance sprays, there are stereotypical scents that go for each gender, but there is a lot of variation in how people in general smell.
As for good or bad, the bad connotation is generally when the smell is very strong. Typically "boy scent" in a bad case would be working out after neglecting to shower and forgetting deodorant, whereas I know people that appreciate the smell of sweat on a fairly clean body. A hint of flowers or fruit or whatever on a girl as perfume can be nice, but if it makes you sneeze with how strong it is, then that's bad.
