He both loves and hates seeing Phoebe Green again. Loves because she challenges him for everything that he is, and hates for pretty much the same reason. She pushes him.
When she first kisses him by the car his first instinct is to pull away but he half enjoys the feeling of her lips on his cheek so he lets her keep them there. When she brings up the youthful indiscretion her eyes bore into him and he sees the old spark that was once there ten years ago. He thought he had extinguished that spark, but it was still there. He doesn't want it to be, but when she kisses him for the second time he gives into an instinct he thought was dead and kisses her back.
It isn't until he sees a flicker of jealously register across Scully's face that the spark between himself and Phoebe is put out for good.
