The Wraith went into hiding when both Misha Collins AND Castiel arrived in Pegasus. Or maybe Steve and Dean (and Jensen) blew them up or they were intimidated by Sam's height and fled on their own. And Danny swore up and down that he had no idea the map he gave Rachel and Stan to search for water actually led to a Drakh Wraith encampment.
