Normally, I'm all for the "one man can't beat a species" argument, but the Doctor has, in the name of peace and justice, killed several different species of aliens over the course of his career.
Plus, the Vulcans are vunerable to one thing above all else - logical discussion. And the Doctor's big trick is talking at his enemies until they fail to kill him at a critical juncture. It's like a superpower.
So while the Vulcans are busy considering whatever BS argument he's building, faster than they can logic it down, all of their suns explode suddenly and they die.
