A trial

I'm writing a story where Neal goes to trial. While there won't be much of the legal process, I need to know some very basics to keep it believable. So:
When the FBI finds out that a crime was committed, they do what? Do they contact a prosecutor, or so special office for this kind of thing? How much of an authority does the FBI actually have when it comes to the charges (e.g. when making a deal, but also generally)? If the case is relatively clear and the accused plea-bargains to avoid the full process with the jury, how long could it approximately take? What are the absolutely necessary steps of the legal process that can’t be avoided? Do I have to send Neal to prison awaiting the trial, or can I give him some sort of house arrest for the meantime?
I don’t really need any detailed information, just some elementary knowledge that probably every US kid has before they’re even fifteen (all my information comes from watching a few films/show and doing some internet research).
