aukestrel had some crazy fandom stalking issue, so her fic on her website is password protected, but well worth e-mailing her to ask for a password. She has a (presumably abandoned after all this time) AU - Strange Loops - which is one of my favorite stories, anywhere, ever, despite not being finished. A few of her pieces are still floating around on archives.
I totally tore through due South this summer. There's a lot of awesome stuff out there and a ton of prolific authors, but because I read so many stories in so little time, most of the ones that have really stuck with me are AU, and I know that's not everyone's cup of tea. I can rec some of those if you're interested, but I won't clog up your comments with it for now :)
AUs from epic_recs Because I am lazy. I haven't read the vampire one, but the rest are great. There's a mixture of complete AU and veering off from canon.
Family Portrait - RayK's a widower with two young children when he takes over for Vecchio at the 27th.
Find me a Find - Vecchio takes over the family matchmaking business, Stella hires him to fix RayK up, Fraser gets roped in to help. Fluffity fluff.
More things in Heaven and Earth - The kidnapping of a young girl leaves Fraser and Vecchio struggling against time to find her until help arrives in the shape of Ray Kowalski, a man with a talent, a heart and a past he'd rather forget.
Out from Under - Ray gets a little lost while under cover. Angst like whoa, drug addiction, honestly a little hard to follow unless you know the plot of this movie but you can also just read it as trippy and roll with it.
Dancing Bear RayK and Fraser as teens working at a summer resort, like the one from Dirty Dancing, except not.
and a few ds_harlequin entries: Guilty Until Proven Innocent Private eye Ray Kowalski is attracted to Benton Fraser from the moment he sees him-- in the courtroom where Fraser is on trial for murder. Ray's convinced Fraser isn't the killer, but time is running out. Can he prove Fraser's innocence in time-- and prove to Fraser that he's in it for more than just the money and the headlines?"
Food of Love Fraser's a caterer, and Stella and RayK hire him for their wedding.
Home Ray's a handyman who wants to run away from his life, Fraser's a librarian who knows where the travel books are.
My favorite thing about due South is that it's gone but not forgotten - this year's DS match at ds_flashfiction
Want (Team Whimsy) by dessert-first really stuck with me.
in case you missed them somehow: due South fiction archive/exwood/whatever and due Slash which is in the process of being rebuilt.

First: not AU, but I just remembered this fic existed, and the premise is too awesome to wait until you have time to get through her collected works: Ray Is Not Actually Graphing The History Of His Relationship With Fraser--That Would Be Pathetic, And Ray Is Not Pathetic--But If He Was Graphing It, Even Just In His Own Stressed-Out, Messed-Up Brain, It Might Look Something Like This
