So after torturing myself a little more ...
alskdaj;sdk YAMI IS NOT A NAME!!1 It's an ADJECTIVE! IT DESCRIBES A NOUN. IT MEANS 'DARK'. AS IN, 'DARK YUUGI'. IT IS NOT HIS FIRST NAME, AND 'YUUGI' IS NOT HIS LAST NAME. STOPPIT.
I can forgive a lot of things for good characterization, and I can certainly forgive people calling Dark Yuugi 'Yami' if he's written well. 4kids is the cause of this anyway. I guess it is a lot less confusing since the characters call Yuugi 'Yuugi' and Dark Yuugi 'Yuugi', unless they're calling him 'the other Yuugi', and saying 'other me' in English might be a little weirder than 'mou hitori no boku' in Japanese? I don't know. If Dark Yuugi has to stay in Japan in your fic, at least call him 'Atem'. Or something. Make up a name based on 'Yami'! YOU CAN DO IT. We'll still know who you're talking about.
And I will totally forgive you everything if you write well and Dark Yuugi never calls Yuugi his 'hikari'. asldfaj;sldfaj;sglkj;sd AUGH. Dark Yuugi already has a pet name for Yuugi: 'Aibou'. It means 'partner'. There's nothing wrong with it.
And can we please has Yuugi and Dark Yuugi being the same height now and then? In the manga they're exactly the same height, as evidenced during the ceremonial duel. Dark Yuugi is not particularly tall, or have you not noticed that he's still a head shorter than Anzu? And Yuugi grows in height over the course of the series. I know Dark Yuugi is animated as taller in the anime, but seriously, they inhabit the same body. Dark Yuugi does not make it magically grow a foot taller. The characters don't even know they're switching back and forth for a long time. It's a gimmick so you can see who's in control!
Oh, and while I certainly love to read fic where Dark Yuugi is slightly lost in the modern world, he knows what a lot of things do. In the very first story, he manages to procure a hundred thousand yen and get a knife. He knows how much yen money is worth, and calls Ushio on the phone. He understands what modern technology does. I think understanding how might be another matter. He's not going to be scared by a car.
(Now I'm curious - would Pharaoh Atem have ruled at a time when the concept of 'zero' was understood mathematically? Because I know that was developed in Arabia and we use Arabic numerals. Would that have even existed 5,000 or 3,000 years ago, in ancient Egypt? I HAVE NO IDEA.)
