When I put my progesterone suppository in on Sunday evening, my finger came out covered in a dark brown discharge. It had the texture of snot. I wiped and more came out

That "do you still feel pregnant?" thing is a stupid question. All it does is make you super-aware for every little bubble of nausea, and it ultimately means nothing anyway.
I will tell you what my doctor told me: Brown stuff is nothing to worry about on its own. If it is blood, which it might not be, it's probably from the ultrasound, or from old blood being pushed out of the uterus to make way for the baby, or, and I quote, "just one of those things."
And, as you say, there are women who have regular periods throughout their pregnancy and everything goes fine. Even 50% of women with red bleeding and cramping go on to deliver healthy babies (although I can't imagine their pregnancies are very pleasant.)
I know how easy it is to say, but don't worry about it. Pregnancy is a crazy time, and doctors really have no clue about most of what goes on (reassuring, isn't it?) I would tell you to try and resist the urge to trawl the Internet for stories of success or failure. It doesn't help, and it just makes you worried about things you'd never thought of before.
Hugs and best wishes. (But I don't think you really need either.)
The doctor's office called a few minutes ago -- they basically told me the same thing yours did. She suggested it might be from the placenta implanting in the uterus. She said sometimes that blood is reabsorbed, but other times it makes its way out. She said it's very common and nothing to worry about unless I develop severe cramping or fever.
I'm going to avoid the internet now because you're right -- I keep hearing about frightening things that never crossed my mind before. I've got a follow-up ultrasound scheduled for this Thursday. I'm sure Tenacious is fine. Probably.
