Scientists. We don't really know much about them. They seem to like staying in secrecy. Sometimes they kidnap people from the village for their experiments too, but most of those people don't remember much.

The Malnosso put them on you. Those wings classify you as a filial, or a test subject. Everyone in the villages has got them, including me. And I don't know what gate you're talking about.
