Have you read Marvels or Astro City? Kurt Busiek does a really excellent job deconstructing the superhero genre. Fables and Y the Last Man are good too. As is Preacher.

More or less in the Watchmen vein:

the Dark Knight Returns

The Wild Cards series of novels also have a Watchmen feel. (These are novels, not graphic novels) Some of Warren Ellis's Stormwatch and Authority comics are similar in theme and style to Watchmen, as well.

Other graphic novels/trade paperback collections:

Nthing the Preacher recommendation (And if you really like Preacher you might like Garth Ennis's Hitman series, too.)
Seconding Astro City
the Invisibles
Wolverine/Havok: Meltdown (Not what you're expecting from an X-Men book at all)
Most of the Elseworlds GNs, Batman: Red Reign and Gotham by Gaslight are especially good. (There are sequels to Red Reign that are ok, but only look for these if you really, really liked Red Reign. They're not as good as the original.)

Might be hard to find as TPBs, or not in TPB at all:
