To colour the lines: Draw your lines on a layer separate from your background. In the Layers tab there's a little pixelated box near the top:
When you select this all of the transparent pixels in your current layer will be locked. This means that anything in the background, anything that is not in your current layer will be locked. You'll only be able to make changes on whatever you have in your current layer. With the transparent layers locked, you're free to colour your lines whatever you like.
I colour things on separate layers (ie. skin on one layer, hair on another, clothes on another, etc) and clean up whatever happens to stray outside of the lines. When everthing's cleaned up, I lock the transparent layers and commence shading/highlighting. :D
Yup, I just erase the stray colours with the eraser tool. :) I like to keep my lineart layer above all of the other layers so I don't have to worry about being too meticulous with erasing.

How do you 'clean up whatever happens to stray outside of the lines'? Just with the eraser tool?
