Though I am an FTM, I'm also fresh to HRT and soon I'll be looking at how it affects my training.

It sounds like you have a very cool do jang. I think you should just approach the instructor you feel most comfortable with, whether it be your head instructor or one of the assistants (maybe the one that's a lesbian) one-on-one. Talk about it, talk about your concerns, and see what advice that person may have to offer in terms of coming out to everyone else. I always think it's important to keep the instructional staff aware of what's going on so they can not only "protect" you in anyway you might need, but they can also lead the rest of the school as far as how to react and respect you.

So far I am not out to my class. My school is very, very tiny, so a few people know because we are friends, but I have not formally come out to all of the students yet. I'm looking for other people's advice on that too because my instructor is sticking with, "You don't need to tell anyone."

And your chest? Haha, have you thought of a binder (like pre-surgery FTMs wear)? If it's something you'd like to look into further, I can definitely help you pick one out.

It depends how big the class is, but I certainly didn't come out to any of the other students. (I go to a rather small dojo.) I told the head teacher that I was changing my name to Michael; he thanked me for telling him, and no one called me by my old name again. I counted on him to tell the other teachers (I'm sure he did, since they stopped using my old name without being asked), and the students took their cues from the teachers. The pronouns fell into place on their own. I live near Boston; people here have a clue, generally. ;)
