Four thousands years in the past, Kratos traveled with a small group of half-elves who fought to end a war dividing two warring countries. The war, known as the Kharlan War, spanned a thousand years and was finally ended thanks to their party. The leader of the group, Mithos, made pacts with each of the Summon Spirits of the world and gained their great power. After making a pact with Origin, the king of Summon Spirits, Mithos had him create the Eternal Sword, which could bend time and space. He made a seal for Origin based on Kratos's mana so that no one else could summon Origin without Kratos being killed. Then, using the magic of the Eternal Sword, Mithos split the two warring countries into two separate worlds, becoming the hero that ended the war. However, right after the group ended the war, the party was betrayed by a human who killed Mithos's sister, Martel, because of hostility toward half-elves. In grief, Mithos determined to reshape the world to one that would have no prejudice and created the order Cruxis. Kratos ingested the rock Aoinis in order to gain the ability to use magic and wield magic weapons. Then he, Mithos and their third companion, Yuan, became the first angels of the order, along with Martel as the symbolic fourth. They traveled to Derris-Kharlan and founded the Church of Martel and the Desian organization. With those, Mithos began his plan to reshape the world.
Kratos served Mithos's plans as an angel of Cruxis, but learned that Mithos planned to end suffering by using Exspheres--not only making everyone the same, but essentially creating lifeless beings when they created them. Although he was still very loyal to his companions, he doubted the method. Eventually, he descended to the world of Sylvarant and met a human woman being used as part of the Desian Angelus Project and a host of an Exsphere. He rescued her and the two fell in love. Fleeing Cruxis, Kratos began to look for a way for a human to wield the powerful Eternal Sword. Along the way, he and Anna had a son named Lloyd. Eventually the family was caught by the Desian Grand Cardinal Kvar, and Anna's Exsphere was removed. Her mana went out of control and she turned into a monster. Regaining her consciousness briefly, Anna begged Kratos to kill her, which he ultimately had to do to save Lloyd. However, Kvar and his men attacked, sending Anna, Lloyd and their injured pet, Noishe, over a cliff. Kratos defeated Kvar, but when he descended the cliff, was unable to find his family. Assuming they had been killed, Kratos lost meaning in life and returned to Cruxis.
Years later, he was assigned to guard the next candidate for Martel's resurrection, the Chosen One of Sylvarant. He went to the village of Iselia under the guise of a mercenary and was hired to protect Colette, the new Chosen. During this time, he found out that Colette's close childhood friend was a young man named Lloyd and had a pet named Noishe. Realizing the truth, he tried to discourage Lloyd from accompanying Colette on her journey to restore Sylvarant. However, Lloyd and his friend Genis caught up with the group and insisted on helping. Kratos then turned his attention more toward training Lloyd in swordsmanship and giving him helpful, although strict, advise about not relying on the Chosen to solve his problems for him. They traveled to the Seals of the Summon Spirits to release them--reversing the mana flow between the two words and revitalizing Sylvarant, and at the same time bringing Colette closer to being Martel's vessel, although the party was unaware of the true aim of the journey.
After releasing all of the Seals, the party traveled to the Tower of Salvation, where Kratos revealed his identity and turned on the group. He fought them, but held back and was rescued by Mithos's intervention. However the group was rescued by Yuan's Renegades, who also opposed Mithos's plans, and Lloyd and the others were spared. Kratos continued to serve Mithos's purposes, but began once more to look for a way for a human to wield the Eternal Sword. He continued to work as the party's enemy, but secretly slipped them important information so that they could save Colette and advance forward in their new goal to rescue the world without sacrifice. This slowly evolved into the goal of uniting the worlds. Although they had setbacks such as reviving the Great Kharlan Tree when it wasn't time and endangering the worlds, they managed to survive and gain more allies.
Yuan, determined to stop Martel's resurrection, revealed the truth about Kratos being Lloyd's father to Lloyd and tried to use him to make Kratos release Origin. When Lloyd tried to attack Yuan, Kratos shielded him from one of Yuan's attacks. At this point Mithos revealed that he had been aware of the two working against him. When Lloyd defeated Mithos, Kratos appeared and told him that the only way to reunite the worlds was to wield the Eternal Sword. He waited at Origin's Seal and dueled with Lloyd, this time truly fighting and losing. He released the mana from his body, unlocking the Seal, but his life was spared by Yuan, who rescued him using his own mana. Kratos gave Lloyd his strongest sword and helped him defeat Mithos one last time.
After the worlds were reunited, Kratos took Cruxis's Exspheres with him on Derris-Kharlan. The comet was jettisoned into space in order to rid the world of Exspheres and to atone for the harm Cruxis had caused.
