One of the things I loved about Matt in S2 was the way he kept crossing all this small lines without ever truly going dark. His actions can go morally gray, but he's a 'good guy' to such deep extent that we never even doubt he'll do the right thing when it matters. It's the natural way for him.
Mohinder, on the other side, keeps trying to do 'the right thing' and ends up being engulfed by the Company. He thinks and rethinks about right and wrong, because, unlike Matt, it doesn't come naturally to him. He really, really wants to do the right thing, but he's usually lost.
So I love the way it plays here (and in the show). How Matt's trip without Mohinder leads him to self-understanding, and Mohinder's trip without Matt leads him to self-destruction. And god, god, do I love that 'different edge' on Matt's voice in the end (because... isn't that the true essence of MattMo? Mohinder noticing all those things Matt doesn't see in himself, and Matt going beyond what Mohinder pretends to be, to then go beyond what Mohinder thinks he is, to love him for all of that and what he doesn't even know is there?).
