It's a building that for all intents and purposes is exactly like one you might have seen on Cybertron in design. So yes, while I might not have seen it's defensive capabilities with my own optics, I trust in Ratchet's assurances that it's a safe place when a storm gets bad.

I think Ratchet said that Nautilus had changed a preexisting building to become this. So...

There's a single stairway to the roof, fairly narrow. It can easily be blocked off. The main doors are very sturdy, and there's not too many windows; mostly in the individual quarters which are all down the same hallway as the roof access. Also, Ratchet equipped the building with security systems which we can use to barricade all the doors and seal off windows automatically.
I'm wary to leave this area, seeing as it's our best equipped space for medical emergencies. If anything goes wrong and we can't bend, we'll need the equipment here.

The problem is, do we know for certain it's Nautilus doing this? There was no warning, none of the Ascended felt an oncoming storm; they would have warned us. Which leads me to think that it might be an outside influence.
Then we use the access codes to open one door, or one window. But if we need to escape that badly, I can only assume that we'd be surrounded. It would be better not to have to go outside to escape.
Perhaps with help we could get an access tunnel created? underground, connecting the Medbay with Ground Zero, and maybe one place further out if we're mobbed. That way if we have to flee, we aren't out in the open, andcan move quickly to another safehouse.

I can think of half a dozen different scenarios we might need to evac a building, not surrounded. Just...trust me. When I ask a question, I have a good reason.
Tunnel would require someone to stay at the other end full time. No sense running everyone underground to face the enemy the klik you pop out to the surface. [Which is not a 'no'.]
That's true. I'm just throwing ideas out at this point. We have to do something, that much is certain. With how suddenly this started, I don't trust that we'd have any warning should this get worse, so it would be best to be as prepared as we can.
Do you have any ideas how to make an evacuation safer, should it come to that? It might be a good idea to map out different routes while we have the chance, find the routes with the most cover. It might make it a bit harder to spot an enemy, but it enables us to hide the humans if we need to.
