[There's clearly a hidden meaning behind those words. That of a father who really means it, and isn't saying it out of politeness, which Kiritsugu has never been good with. This situation reminds him of the last time he greeted someone in a hotel. He didn't direct a word at Maiya back then, but Shirou is different. He was never meant to be a tool of battle. Considering what he knows of Shirou, every second he keeps seeing him safe has become a gift. That is what one can infer from his tone.]
