Neji can easily scan sections of the ship with the Byakugan, but it can't see through solid metals. Those can be pointed out and searched manually however?

That works. What areas will Neji focus on first? The cargo, the engine room, the kitchens, crew quarters, etc?

Paine will probably go investigate, much to her chagrin. Estelle... hates things that go bump in the night. And Shinji's just gonna go "god these noises are annoying, will someone hit mute".

It is possible to sense some magic energy. It's not constant, but there are some regular spikes in certain areas, mostly around the cargo bay.

Also wanting to know if he can sense anything about whatever it is.

As mentioned to Anne, there are spikes of a supernatural presence. It's not constant, but it is semi-regular. It's focused mostly around the cargo area, but it has an occasional presence elsewhere.
